Step 1: Go to the Administration menu then click on Configuration option
Step 2: Now select Feature/options and click on Accounts tab
Step 3: Go to configure of salesman/commission wise reporting

I'm trying to set a commission percentage for a specific salesperson in BUSY but it's applying the same percentage to all salespeople. What am I doing wrong?

It could be possible that you have selected Specify commision below option where 
you have mentioned a specific percent in the salesman or broker wise reporting option
to change the setting select salesman or broker master wise percentage specification
on the place of as specified below

I enabled the auto-create party reference option but cannot see the references getting generated. What should I check to ensure auto-create party reference is working?

To confirm whether the auto-create party reference is working, you can check the bill by bill reference details through clicking on the reference tab in the sales voucher. If the new reference is visible in the reference window then your auto create reference option is working.

To disable brokerage option in sales, follow the steps below:

You can enter payment voucher with bill by bill ref by following ways:
Step 1: By transaction - payment voucher - Add voucher.
Step 2: After entering the party name bill by bill ref window will appear, you need to adjust that refrence and then save voucher.
